Would using Woocommerce allow tiered payout to still work?

The woocommerce only asks me 1 column, on what to pay for the sale. I assume that is direct commission of the affiliate.

However, what about his referrer?

    Yes, this is the direct commission.
    You can setup others levels in Affiliates->Tiers
