Although your explanation is very thorough on this page, it does not really refer to what each check box (there are 4) does. I understand your explanation’s very well, but as they do not directly refer to the check boxes I am not sure what to check. The screen shot in your docs has the first two boxes checked, but the plugin default has the two last boxes checked.
I am uncertain what each of the 4 check boxes actually does.

Hi Jac,
Since you don’t allow guests, you can leave the first option unchecked.
For the second option, that would depend on whether you want to grant commissions upon user registrations or not.
A user registration counts when a new referred user registers to your site or when a new customer registers. As i mentioned on my previous comment upon a new sale, the affiliate will be granted with a referral for the sale and a referral for the customer/user registration. So it’s up to you whether or not you want that option enabled.
To conclude, you should definitely go for options 3 and 4 and after visiting the documentation on user registration and based on your plan, you will decide whether you need the second option or not.

Thanks again George! I must say it is a bit hard to wrap around these things, makes me feel like an idiot.
All I want is for any visitor that comes to the site via an affiliates URL link, to be a permanent referral. I assume that they must either buy something or register and buy later, to become a referral. You can not purchase on our site without registering, so everyone must create an account (in Woo Commerce) to purchase. So “guests” are irrelevant.
What 4 boxes do I check to make this happen?
Also, uurrgg, what are the settings about on the Affiliates>User Registration settings? I thought that under settings>referrals took care of everything. Now I don’t know if i need to check the 2 boxes in the Affiliates>User Registration settings or not.
I am not as dumb as you may think I am..sorry!

Actually there is a substantial difference among these. When i refer to a user, i mean a new user registration on your site, which can also record a referral. There is a section under Affiliates>User Registration. Also, please have a look at the documentation about it here. In general, an affiliate can be granted with a commission for the sale referred but also for the customer that registered( if user registration integration is enabled ).
Guests as you already have noticed have to do with guest checkout.
In any case, if checking all the options doesn’t fit your plan, you can try different options, or ask again here. 🙂

Thank you for the reply. Its still a little vague, I think your 4 check boxes could be worded better. The confusion comes from using three different terms for what seems the same thing. “Guest, “User”, “Customer”, these are all the same, it’s a visitor that has come from an affiliate link, correct? I can see how “guest” is a little different, I GUESS that you mean a visitor that comes and makes a purchase but as a guest and does not create an account.
What is the different between a “User” and “Customer”? The only time it matters to anyone is if the visitor makes a purchase so the only concern is a “customer”, I am guessing.
Even the last one about existing customers, your Checkbox description does not use the words “Existing Customer”, so how would I guess that?
I am guessing that its best to just have all 4 boxes checked, I don’t see what else to do.

In short the checkboxes do the following:
The first option applies to guests making purchases. If you allow guests to make a purchase, you can check it and let the referring affiliate take the sale commission.
The second and third have to do with new users and customers. They will be permanently assigned to the referring affiliate.
The last one has to do with your existing customers. They will be permanently assigned to the affiliate after the first referral. So, if an existing customer makes another purchase after following an affiliate link or using an affiliate coupon, the customer will be assigned to that affiliate.
