It might yes.
If so far 100 affiliates have registered, the next affiliate will get id 101 for example, so if you use a “future” affiliate id, then you will probably have issues.
After getting a backup, add a new affiliate and keep a note of the two last added affiliates( second-to-last and last). Then edit the last id and give a bigger value. If it’s 100, make it 200. Afterwards make a test registration and check the new id. If the id is 201, you can “play” with the previous ids, aka the between second-to-last and last, but it’s still risky.
The best option would be to redistribute affiliate ids IMO, at least this what I would do. It is safer and risk-free.

We have mistakenly distributed user id numbers instead of affiliate id numbers and would like to change some of the affiliate id’s to match those distributed. If I change the affiliate id’s in the database table will this effect the issuing of new affiliate id’s going forward?

I would strongly recommend you not to modify affiliate ids as this operation could cause issues with the normal operation of the plugin. Why would you like to modify affiliate ids? The reason I’m asking is to find out if there is another way to implement your idea and avoid future inconsistencies.
The easiest way to do so would be through the database, you can modify affiliate ids directly. But of course after proceeding with this operation( which again is not recommended ), you should get a full backup of your site files and database. Each time you modify a record, you should also make sure that there are no duplicates, aka two different affiliates should not have the same id.
