We run a site where customers order but because they are not sure about some items, they call and we must modify the product manually… how we do to keep the comission to the affiliate¿

For this case you can record referrals manually under Affiliates > Referrals > Add (button on top) which allows you to record the referral information and a reference field where you can set the related order’s ID.
